Most people are not very good at estimating how many calories they are really eating, is one issue. Another issue, I am convinced, is that fat isn't always digested. When carbs aren't digested they sometimes cause gastric distress, but that isn't always the case for fat, and 1 Tbls. of fat has 100 calories. Under normal conditions, I've heard that something like 30% of your calories eaten aren't actually digested (one reason why dung makes good fuel, and dogs like to eat "kitty cicles").

I haven't heard of any studies on this though.

Excess protein doesn't generally get stored as fat, according to the bodybuilders anyway. It's very difficult for the body to break down into sugar or fat. So the amino acids are used to repair muscle tissue: I don't know what happens to the extra (gets excreted?). I was on the Cliff Sheats diet for some time, and it is rather high in calories, mostly protein, and I did lose weight on it.

My problem with that diet (and Atkins) is probably the same reason most people don't stay on those diets long term ... it was very hard to stick to. My whole psyche rebelled. Several of my coworkers were on Atkins and lost massive amounts of weight (including fat), and had great health improvements. But they couldn't stand the thought of no donuts, and that one donut made them gain 10 lbs (water weight one would assume) and then it was all a fast downhill slide. Some people though are fine on that kind of eating routine long term, and it works for them.

Protein!  The low carb diet is really a low calorie diet because the protein suppresses the appetite - almost like an appetite suppressant drug.  Fat, surprisingly stimulated the appetite.  They thought it wouldn't but apparently is makes food taste better so you eat more.  So he diet is successful when it is high in protein, moderate in fat,and low in carbs.
